gconftool-2 -t str --set /desktop/gnome/background/primary_color "#000000000000"
will change the first color of the gradient to black. I still don't understand the color notation in gnome, as I only use RGB or RGBA (6 or 8 digit) hex color notations, and don't know about this one.
It would be nice to change the colors throught a script without downloading anything else, not to mention customizable!

As for a blue version, you can download the transparent PNG, then you can change the background colors as you like.
